What hasn't been clearly pointed out here is that not only did his parents not believe him, but they labeled him as a liar. They refused to acept that it was happening to him.
Other things to point out about the song was just the music alone.
Right after the last line of the last chorus (through absolute tears) "mommy why?!" sob sob sniffle, etc. The music seems to end... Then starts back up again in the same rhythm, thus giving the emotional image of the raping that continues. Then the music stops and you hear him weeping. Fading in is the sound of a mother singing a lullaby (and I like to think of this little boy sitting with his hands in his arms wrapped around his knees, his mother putting her arm around him). She sings this lullaby bringing about the symoblism of motherly care and sanctuary. Then the darker low-tuned guitar plays over top of it, to show that it is only a dream, and the reality is that his mother was not there to hold him and tell him it was alright. It shows the travesty that his mother was to him.
Most powerful song I ever heard. Got me hooked on the band. Never heard anyone truly submit themselves into their art like that. I can't even listen to the song because it will make me cry

The above interpretation is halfway right, but contrary to popular belief, this song is not about Jon being raped by his father. He has stated on several occasions that he has a very good relationship with his father. Actually this song is about how Jon was sexually abused by a neighbor as a child, and how his parents would not believe him when he told them about it. Very emotional song, I can totally relate to it because of some things that happened to certain members of my family.

alright now in the song daddy a lot of people think jon is talking about his dad raping him as a child but its not it's about how his creepy neighbor raped him (sick) and about how his parents never belived him and were jerks about it when it destroyed jonathans life. This song relates to the song mr.rodgers on their 2nd album than song is about the creepy neighbor who raped him (hello naighbor) and to clear this up some of you might think I'm wrong because he sais "and FUCKED your oen child" well jon never published his lyrics so it says nowhere that he says it that way he's actually sayng "FUCK, your own child" as in why would you not belive him. Why y'all still fighting over this? JD's no liar, and if he says he's got a good relationship with his dad he's got a good relationship with his dad. It was his neighbour who raped him, I think he was about five at the time (or so I've heard). Want proof that it wasn't his dad? Look at the line:
"I'll be your daddy"
It's not "I am your daddy", it's "I'll be". You know, like when you've got a really good friend of your parents who you're told to call Uncle or Auntie. It implies that the Neighbour asked JD to call him "daddy". JD writes what he sees and means, and considering the pain it's put him through, if it was his dad I doubt he'd stand for it. JD (and his father, if I'm not wrong) have always said they're never going to name and shame the guy, but somehow, I doubt JD would be like that if it WAS his father. The song would probably be a lot more vulgar too.

His neighbor who did it was a female and the whole thing about "i'll be your daddy" is just talking about the topic of child molestation just like the cover of the single is a picture of a little girl on a swing set even though jonathon is a boy

I don't think anyone has hit the nail on the head here.
This is exactly what happened and when I heard it, it made me feel sick to the stomach, the song has so much emotion.
When Jon was young, he begged and begged for a bike and so his father finally bought one for him. Jon used to use the bike as an excape, to get away from life. So as most bikes do after overuse, it broke. When Jon told his father, he got mad and started yelling and swearing at him, telling him that he was going to hell and that he would get him back.
Sometime later, Jon's father paid there neighbour to come over to there house while he and his wife were out, to rape Jon, for 'revenge'. So Jon's neighbour came over while they went out, tied him up and raped him. While his neighbour was raping him, his mum walked in. As soon as she walked in, she stopped, starred and walk right out of the room, pretending nothing had happened. She didn't want to face what had happened, so Jon had to live with it for the rest of his life.
I feel so, extremely sorry for him.

Ok listen, i was NOT his parents for the fxcking 10th time. it was a neighbor. a female. and im pretty sure it had nothing to do with a bike. John clearly states several times he had a good relationship with his father.
