This song is all about repentence. He is saying how now that he is a Christian, he hates who he was when he was a sinner. "Who I am hates who I've been/and who I am will take the second chance you gave me" is meaning that he is ready to turn his life around and take God's redemption plan and the second chance at living a good life.
Someone thought this was about a girl...NOT! Relient K is a Christian rock band. Their songs ALL have some godly meaning!
