I think she is talking about general situations. The meaning of this song could be applied to a relationship, maybe just some kind of group, or maybe a self conflict. My perception is that you have to have faith in believing things will get better hence the songs name "hallelujah".

Going through a tough time. This song explains about the bands perseverance through propaganda and rumors that could split the band up. Saying that she can't force her eyes to see the end basically means that she doesn't know how it will end so she will just wait and see, and hope for the best. "If time flew like a dove" meaning that she could just look at all the events unfolding and see the outcome of the bleak, tough period in her life.
